The auto clean function won't remove them, I have the proper swabs.

I use the Copper Hill sensor swabs and their solution. Their swabs are sized for each specific sensor so that you only need one swipe to get full coverage. Set the mirror to manually clean in order to lock it up, put one drop of solution on the swab, and gently swipe it only one direction. I've had some spots take more than one cleaning to eliminate...probably were spots of oil from the shutter and mirror and not just dust from swapping lenses. Also, some cameras have a program built in that will automatically compensate for sensor spots and auto-delete them from your photos until you get the sensor cleaned.

Have you looked into getting a Rocketblaster? I think they work incredibly well in cleaning both your body and lens.
I need to clean mine and usually can get a friend to do it, however since he is on a different shift it has been difficult and my camera is filthy. I usually photoshop the spots out using the healing brush
