I took the fender flares off (about 1 ft long, between the front wheels and the doors). Underneath the flares is a hole (a little smaller then the floor drain plugs) Does anyone know where I could get some rubber plugs to fit these holes?

You might try Lowes or Home Depot.
Any hardware store should sell plugs. They will probably be plastic.
Buy some rocker guards and and you will never see the hole.
